I have seen this issue for quite some time. I have tried using the cookie tool here numerous times follwed by a reboot. I use IE 6 with SP2.
The issue...I have read all the items in a forum...for instance Ice Fishing. There are no bobbers in any of the sub forums. Yet in on the main forum list page Ice Fishing Discussion shows 26 unread meassages. Every time I "read" all the messages and show no bobbers it is always 26. There are a few others that act like this too (i.e. Mille Lacs, Tournement).

When was the last time you marked all posts as read?
What this sounds like is either something is off in the cookies used to track what you have or haven't read OR something is off in the database table where last read times are also stored.
When the displays are off as you describe it's often related to one of the 2 (or heck both) of the causes I listed. Marking all read equals things back out.
Let me know if this is still happening after you have marked everything as read.
